Because the spells are general, and the eyes require delicate specificity to fix.

yeah no species can’t be easily changed.

Transfiguration would say otherwise. That was a mishandling of a potion far above what they were supposed to be working with, and even then it was reversed in time.

Can the queen change the gender of a pony she's converting? Can she also change there size somewhat? Not drastic just a little. ♡

During conversion a Queen can alter the size of the convert somewhat through feeding them extra love. As for gender, changeling drones can change their own gender at will so while the Queen may not change a convert in that way during conversion, the new drone could change themselves if they so desired.
