It’s not American yogurt as a whole, it’s pretty much just yoplait in the individual servings, and reason is primarily for storage.  The yoplait inverted cups stack and lock together more securely and take up less lateral shelf space than their competitors, so more can be ordered and displayed at once.

Gavin’s got a good point though. If they just put the hole on the other end, we’d be able to eat the yogurt easier.

To a negligible extent, yes, but that would also redistribute the weight.  A smaller base and greater weight at the top makes it easier for the containers to fall and break open, thus spoiling the yogurt.  Another factor is the angle at which you’d put in the spoon, with the cups as they are the angle suits coming from the center down, which works well with the shape.  With the opening at the bottom the angle suits going down from the side, which is generally impeded by the lip.

I spent years stacking these little bastards, so I’ve put more thought than I should into it.
